OptFlux 3 has a series of packages that give the capability to visualize a metabolic network. You can know more about them here.
With this plugin it's possible to import layouts generated in CellDesigner. There are two ways to import the layouts:
- Using the wizard: If the sbml file contains the sbml model and the celldesigner notes regarding the layout, it's possible to use the Cell Designer Reader in the New Project Wizard.
- If the sbml only contains the layout information, or a project was previously loaded to OptFlux without layout, it's possible to import a layout and associate it with a project in the clipboard.
The plugin also provides the possibility to export a layout with a flux distribution - which will change the thickness of the edges according to the normalized values of the fluxes.
To export the layout just select the project and the layout, a flux distribution and a range of values for the thickness of the edges.
